Your issue tracker should be faster than your deployment pipeline. For teams past 50 engineers, it rarely is. And in 2026, "fast" means something it didn't a year ago &ndash; it's not just UI latency, it's whether the AI tools sitting in every engineer's editor can actually use what's in your tracker.
This guide compares six leading issue trackers from an engineering leader's perspective. Performance, real costs, where each breaks at scale, and how each handles the new wrinkle every team has added in the last 18 months: AI dev tools generating code, stories, and specs that look right and sometimes aren't.

An engineer at a 500-person SaaS company walked me through his AI setup last quarter. CLAUDE.md in every repo. A prompts/ folder with thirty-seven markdown files. It's not a one-off. Every time I've seen AI tooling running at scale &ndash; at SaaS companies, at enterprises &ndash; the shape is the same. The details vary. The pattern doesn't. Two hundred engineers, each running their own version of the same thing. None of it shared, none of it audited, none of it durable. When that engineer takes another job, his AI workflow goes with him &ndash; his prompts, his harness, the accumulated decisions about how to talk to AI tools about this product. All of it leaves in a laptop bag, and the next senior hire spends three months rebuilding it.
That's what's actually happening at most Fortune 1000 non-tech companies right now. It isn't on a slide deck. It isn't in the CIO's plan. It's the AI posture you have whether you wrote one down or not &ndash; and increasingly, it's the answer you owe when the board, the CIO, or the audit committee asks how AI is governed at the company.
This piece is for the people who own that problem &ndash; VPs of Engineering, Heads of Platform, Heads of Developer Experience. The engineers building their own AI scaffolding aren't doing anything wrong. They're doing exactly what they should be doing given what they have. The question is what to do at the org level so what works for one engineer keeps working when there are five hundred of them.

At five engineers, the personal-prompt-library model works. Everyone knows everyone. If Marco writes a sharp pricing.md for the billing service, it's in everyone else's repos by Friday. Slack carries the context. The team holds the product in its collective head, and AI tools work fine because the humans are still doing the integration.
At fifty engineers, the cracks show. Marco's pricing.md is now in nine versions across five squads. The platform team has its own. The mobile team has theirs. When the pricing model changes &ndash; and it always changes &ndash; six of the nine don't update for weeks. Engineers hit each other's stale context and don't know it. The AI generates code that looks correct against an old definition. The PR ships. Production catches it three sprints later.
At five hundred engineers, the model has stopped meaning anything. Every onboarding engineer rebuilds context that already exists somewhere. Every prompt is a fork of someone else's prompt. Every agent harness is a slightly different hand-rolled MCP client. Nobody can answer the basic governance questions. Who decided what "active subscriber" means for AI-generated code? Where does that definition live? Who's allowed to change it?&nbsp;
In most enterprises, the answer is some version of "I'd have to ask around."
This is the part that doesn't scale. Not the AI tools &ndash; those are fine. The scaffolding underneath them. Engineers built it on laptops, in personal Notion pages, in team wiki spaces, because nobody gave them anywhere else to put it. They built it because the work needs it. The same way shadow IT happened in 2010, AI scaffolding is happening now. The fix isn't to take it away. The fix is to give it somewhere governed to live.

Four words for what AI artifacts at scale need to be. Every enterprise engineering org I've talked to nods at all four and has none of them.
Repeatable. Two engineers in two parts of the codebase, working on related features, ask their AI tool the same question about the product. They get the same answer. Today, in most enterprises, they don't. One has a stale .md from January. One has a fresher version from April. One has nothing and is going off the Jira ticket title. The AI generates three subtly different implementations of "subscription renewal," and the deltas don't surface until something breaks in QA.
Updated. When the product manager decides "active subscriber" now excludes paused accounts, that change has to propagate. Not as a Slack announcement nobody reads. Not as a wiki edit that doesn't reach the AI tools. The next AI session &ndash; anyone's &ndash; uses the new definition. The engineer doesn't have to remember to refresh anything.
Controlled. Product Knowledge doesn't live in scattered files where changes are impossible to track. When a definition changes, you can see what changed, who changed it, and when. If an update isn't right, it can be corrected or undone. Both the knowledge itself and what gets built from it remain traceable over time.
Permissioned. Shared knowledge needs clear stewardship. Not everyone is responsible for maintaining Product Knowledge. Permissioned means there are designated owners responsible for keeping the Glossary accurate, evolving it as the product changes, and managing how contributions are made over time.
These four aren't a feature list. They're the bar. Anything underneath enterprise AI use that doesn't meet all four is a future incident, and probably a future audit finding. Engineers running personal scaffolding meet zero of them. Not because they're doing it wrong &ndash; because they can't meet them alone.

A note on how we know this matters. When we evaluated AI-generated stories against our Glossary, 60% needed changes. That's our internal dogfooding &ndash; Atono using Atono on Atono's work. AI builds what you tell it to build. Give it better context, and you get better outcomes. The failure mode is consistent: almost right is worse than wrong. Wrong gets caught in review. Almost right gets shipped, and you find it later &ndash; usually in production, usually under load.

Three things change for an enterprise engineering org that puts a governance layer over the AI scaffolding engineers are already building.
Developer Experience improves because engineers stop being responsible for maintaining their own context infrastructure. The personal prompt library was never the work. It was the cost of doing the work. When that cost goes to zero &ndash; when context shows up in the AI session because the org maintains it centrally &ndash; engineers spend their time on the actual code. Onboarding gets shorter. Senior engineers stop being the only ones who can ship reliably against an AI tool.
Cost goes down because parallel work stops. Two hundred engineers writing two hundred versions of the same pricing.md is two hundred engineer-hours every time pricing changes. Centralizing that into a Glossary edit by a single owner is the difference between a recurring tax on the entire org and a single decision in one place.
Governance becomes possible because the artifacts AI tools depend on now sit in a place you can audit, version, permission, and own. Compliance can answer questions it couldn't answer before. Security can see what context flows into which AI session. When the board asks how AI is governed at the company, the CTO can point at a piece of infrastructure &ndash; not describe what two hundred engineers are individually doing.
Smart engineers are already building this. They're building it on laptops, in repos, in personal Notion. The work is good. The placement isn't.

MCP is plumbing. What matters is what flows through it.
Doug wrote the post below in November to launch our MCP server. Six months later, I think the core idea still holds: AI-generated work creates a coordination problem as much as a coding problem.
Most MCP servers pipe actions. Move this ticket. Create that story. Update the assignee. Useful &ndash; but automation alone doesn&rsquo;t solve the bigger issue: AI still doesn't understand your product.
Since launching the MCP server, we&rsquo;ve been expanding the context layer around those workflows. Feature flags are one of the most powerful tools in a product team&rsquo;s toolkit. They make it possible to ship code quickly, test ideas safely, and keep production stable. But not every type of flag serves the same purpose&mdash;or the same people. When a single tool tries to cover them all, it often slows teams down instead of speeding them up.
The clearest framework I&rsquo;ve seen comes from Pete Hodgson&rsquo;s seminal article <a href="https://martinfowler.com/articles/feature-toggles.html" target="_blank" rel="noopener">Feature Toggles (aka Feature Flags)</a>. His four categories&mdash;Release, Experiment, Operations, and Permission&mdash;map to different roles in a company and have become so widely adopted that many vendors tailor their offerings to support them. This framework is also a useful way to explain the choices we made at Atono.
But here's what we've observed: when teams try to manage all four types in one system, they either pay for expensive standalone services or create coordination bottlenecks between teams. We built Atono differently. By focusing on the flags product teams actually use daily&mdash;Release and Experiment&mdash;we integrate them directly into your development workflow instead of requiring another separate tool.

Before diving into our approach, it's worth briefly explaining Hodgson's categories:

At Atono, we deliberately focused on the types of flags that work best for small, fast-moving, cross-functional teams. To improve the experience of using feature flags, <a href="https://atono.substack.com/p/why-developers-stopped-asking-permission" target="_blank" rel="noopener">we prioritized reducing the friction of managing them</a>. That meant leaving out Operation and Permission flags and focusing on the ones product teams rely on most: Release and Experiment flags.
In this article, I&rsquo;ll explore the tradeoffs of trying to support all four types and how our approach empowers smaller, fast-moving, cross-functional teams instead of getting in the way of their progress.

Conventional wisdom says feature flags should be temporary. But some&mdash;like those tied to production safety or customer contracts&mdash;are intentionally long-lived. What makes these flags different isn&rsquo;t just their lifespan, but the fact that they&rsquo;re controlled by different people.
That distinction shapes how each type of flag is used, who needs access to it, and whether it belongs in your development workflow at all. At Atono, we&rsquo;ve focused on the flags that product teams manage themselves because keeping those in the development workflow is what helps teams operate quickly and with reduced risk.
Let's take a closer look.

Release and Experiment flags are primarily for PMs and development teams. Product teams use them to support fast, iterative development. These flags are expected to be removed once a feature is complete or an experiment ends. The development team and its PM know when a feature is ready to roll out.
QA may want to enable a feature early in their test environment to begin verification. Developers often turn them on locally while they&rsquo;re building, and PMs may use them to share demos. The more integrated these flags are with the development lifecycle, the better. Using a separate system&mdash;or needing to ask someone else to flip a flag&mdash;quickly becomes a bottleneck.

Operations flags are used by operations engineers (who are sometimes developers), primarily to support or safeguard production systems. These include kill switches that disconnect unstable sub-systems, flags that switch rate-limiting strategies under heavy load, and flags that increase the logging level to help troubleshoot problems.
Some are temporary, but many are long-lived, because they&rsquo;re critical to keeping the application running smoothly in production. Access to these flags should be limited to people responsible for production operations. That&rsquo;s why it makes sense to isolate them in a separate system&mdash;away from the broader development team.

Permission flags (sometimes called entitlement flags) are typically used by Client Success or account teams. They control which features are enabled for which customers based on contracts or entitlement. They're usually permanent flags and managed per customer or customer group.
At Atono, we believe the account management system should be the authority for these configurations&mdash;not the feature flag system. This keeps responsibility clear and reduces the number of tools that non-technical teams need to use.

One last characteristic of Operation and Permission flags is that they often can&rsquo;t have sensible in-code defaults.
For example, a permission flag that controls access to a contracted feature can&rsquo;t default to &lsquo;off&rsquo; without breaking the agreement, and can&rsquo;t default to &lsquo;on&rsquo; without over-delivering. Likewise, an operation flag such as a kill switch can&rsquo;t safely default either way: set to &lsquo;on,&rsquo; it could take down healthy systems; set to &lsquo;off,&rsquo; it could leave a faulty service running.
I&rsquo;ve encountered development teams who refused to use flags that were controlled externally from their applications because of this risk. There&rsquo;s always a possibility&mdash;however small&mdash;that the application won&rsquo;t be able to fetch the flag configuration from the remote service.
Our SDK uses multiple techniques to be resilient when flags do have reasonable defaults. For example, flag configurations are cached once retrieved from the API, so evaluations remain fast and consistent even if the API is temporarily unreachable. In-code defaults are only used as our last line of defense, making the whole strategy fail-safe.
But the challenge with Operations and Permission flags is that no safe default exists in the first place&mdash;so even this kind of resilience can&rsquo;t resolve the risk.
Sometimes, teams that rely heavily on Operation and Permission flags conclude that they can&rsquo;t afford to separate their management from the codebase. Or, if they adopt an external feature management tool, they&rsquo;ll usually spend time and resources on infrastructure that replicates the feature configurations in their network so that they never have to fall back on in-code defaults.

Companies that offer "feature flag as a service" and aim to handle all these types of flags inherently become bottlenecks. This happens because Release, Experiment, Operations, and Permission flags are typically managed by different groups within an organization. In the end, these feature management services have to compromise to meet the different needs of development teams, operations, and Client Services.
It&rsquo;s like how companies use different software for HR and sales: both manage people, but the roles, workflows, and responsibilities are completely different. The same applies to feature flags. Even though they all toggle behavior, the people using them, and the context in which they&rsquo;re used are vastly different.

It's 9:47 AM and Marcus is already behind.
He's got the Jira tab open, but the story he's updating needs context from a Slack thread that's now buried under 200 messages. The designer pinged him in Figma comments about the same feature. The PM wants a status update&mdash;but in Asana, not Jira, because "that's where leadership looks." And somewhere in LaunchDarkly, there's a feature flag he needs to verify before the 10:00 standup.
He hasn't written a single line of code yet.
This is what "tooling" looks like for most product teams. Not acceleration. Drag. The tax you can't see is what happens when Sarah, your senior engineer, needs context from three different systems before she can write her first line of code. In my experience, working with mockups and prototypes early in the ideation process is a key behavior of successful product managers. It's easy to jot down "add new feature here," but that rarely captures the real impact of a change. Once you start examining the actual UI, its behaviors, and transitions between states, you uncover nuances, edge cases, and missing logic that words alone don't reveal.
Over the years I&rsquo;ve used Balsamiq for this. The way it resembles a scribble on the back of a napkin clearly indicates it&rsquo;s not meant to be the specification and invites collaboration. But recently, AI has become my new go-to for early thinking. It can generate sample data, apply large-scale changes, and offers enough UX guidance to keep PMs from drifting too far off track.
Before we go further, this process is meant to refine ideas, not replace UX. I've led product and UX teams for 15 years, and the point of this "feature riffing" is to walk into conversations better prepared, not more prescriptive. Great UX partners need the freedom to explore. This is simply the work I do to organize my thinking before bringing them in.
With that clarified, let's dive in!

One area in Atono I want to improve is splitting stories. We believe strongly in smaller, well-scoped stories and aim to decompose everything down to size medium or less. Although we have a &lsquo;Duplicate story&rsquo; feature, it doesn't quite support true splitting.
So I drafted an initial story&mdash;nothing fancy yet, but enough to get started:

With the basics down, I wanted to see how the flow would actually feel&mdash;what the user would click, how the dialog would behave, and where friction points might appear.
Next, I grabbed a screenshot of our current story editing UI, started a new chat in Claude Desktop, uploaded the screenshot, and prompted:
I would like to create a few mockups for STORY-648. Attached is the current UI with the action menu open. Can you mock up the story page with the revised menu and the split-story UI described in AC#2?
Claude recognized I was referring to a story and automatically pulled the details from Atono via our <a href="https://atono.io/blog/introducing-atonos-mcp-server">MCP server</a>&mdash;a tool that lets Claude (or other AI tools) directly access story content, acceptance criteria, and context without me needing to copy and paste.

Claude's first mockup added icons to each menu option&mdash;not what we use today, but easy enough to correct. I asked it to remove the icons, and it complied.

From there I opened the new "Split story" option, and Claude built out a dialog for defining the split. After testing it for a few minutes, a hole in my original story became obvious.

I had specified that acceptance criteria (ACs) should be selectable, but I hadn&rsquo;t considered that ACs are hierarchical and that brings some other considerations to the table.
Claude revealed a scenario like this:

Selecting a child AC without the parent raises questions:

This is where AI becomes most valuable: the interaction exposes the blind spots you didn&rsquo;t know to look for.
To tighten the logic, I gave Claude a prompt:
Acceptance criteria are hierarchical. When a child is selected, all parents should be selected. If a parent is selected, all children should initially be selected but can be unselected. If a parent is unselected, all children should be unselected.
Claude updated the mockup to reflect this logic.
This forced me to refine the acceptance criteria in my story&mdash;and to specify that if a parent is selected without all children selected, it should be copied, not moved, to the new story to avoid losing context.

The sample ACs in the mockup weren't deep enough to really test the interactions with the user interface, so I asked Claude:
Can you add more second-level acceptance criteria so the hierarchical behavior is clearer?
This is one of AI's quiet superpowers: generating sample data. I find you get far better insights into UI behavior when the data feels real, and isn&rsquo;t Lorem Ipsum.

At this point the main flow was working, but I was curious whether there were better patterns. So I asked:
Do you have any other UI patterns you would recommend to solve the problem?
Claude suggested eight alternatives, including a split view for seeing the original and new story at the same time, and a drag-and-drop interface. I tried a few ("Let's see the Side-by-Side Split"), but ultimately felt the original dialog best demonstrated what matters most to the persona (which conveniently in this case, was me).

Before finishing, I asked:
Are there any acceptance criteria I should add to my story?
Claude caught a good one: what happens if someone tries to split without selecting any ACs to move or copy? (Side note: should I tell Claude "You are absolutely right"?)

Our current MCP implementation can create stories but not update them (I already have my first enhancement request from&hellip; myself!), so I pasted the AC in manually, had Claude update the mockup to match, and attached the HTML prototype to the story in Atono.
At this point, I felt the story was groomed and ready to pull in my UX partner and the engineering team lead to walk them through what I had and get their feedback. My UX partner can then figure out how to make the real deal in Figma so we can submit this story to the engineering team for sizing.

I don't own any Anthropic stock, so this is unbiased, but at the time of this article I've found the mockup interaction to work much better with Claude (Sonnet 4.5) than ChatGPT (GPT-5). Claude does a better job analyzing the screenshots I hand it and representing our user interface in the mockups it builds. It generated cleaner, higher-contrast mockups, accurately modeled hierarchical ACs, and retained the full story context from screenshots.
The same operations in ChatGPT required a lot more tuning. The first mockup was nearly invisible because of the lack of contrast, the sample acceptance criteria weren't hierarchical, and it only showed part of the story. I tuned it up a bit, but it still just didn't get to the same place as Claude.

With that said, even imperfect mockups are useful if you call out the gaps during collaboration. Sometimes articulating what doesn't work is as helpful as articulating what does!

Feature riffing with AI doesn't replace product discovery, UX, or engineering collaboration&mdash;it helps me show up better prepared.
A few things I&rsquo;ve learned from doing this regularly:

Start with the real UI, not a blank canvas. Screenshotting our actual story editing interface gave Claude the context it needed to generate something immediately useful.

Use realistic data. Generic placeholders hide complexity. Real acceptance criteria with actual nesting showed me how selection logic would actually work.

Actually click through everything. That's how I discovered the hierarchical AC problem&mdash;by trying to select a child without its parent.

Ask what else could go wrong. Claude caught the "what if nothing is selected?" edge case I'd completely missed.

Time-box it to 20-30 minutes. This whole session took about 20 minutes. If you're polishing pixels, you've gone too far.

By the time I bring a story to UX and engineering, the team isn't starting from a blank slate. They're reacting, improving, and evolving the idea&mdash;not trying to decode it.
In this case, a 20-minute jam session turned a vague "make ACs selectable" into a well-defined interaction model with clear edge case handling. That's the kind of thinking that used to happen in the third refinement meeting&mdash;now it happens before the first one.
This is where AI shines: not in producing the final design, but in sharpening your understanding of what the design needs to solve.

Feature riffing works well for ideation. The harder part is turning that idea into a spec your team can actually build from.
AI doesn't know your product. It knows generic SaaS patterns. Draft a story for "guest access," and the model invents acceptance criteria for a product it made up: permission groups you don&rsquo;t have, a roles model that doesn&rsquo;t match yours, edge cases that don&rsquo;t apply. The story looks right. It isn't right. Almost right is worse than wrong &ndash; wrong gets caught in review. Almost right ships, and engineering finds it three sprints later.

Most user stories become museum pieces once work starts. Here's what changes when they stay alive.
The first version of a story is usually incomplete. That's not a failure &ndash; it's the job.
You start with just enough detail to size the work and get it into motion. Then the real information shows up: edge cases, unexpected user behavior, implementation constraints, design shifts, and the occasional "wait&hellip; we can't actually do that."
But in most development tools, the story body doesn't keep up. It becomes a snapshot of early thinking, frozen in time, while the work evolves everywhere else. Decisions get made in Slack. Context ends up in comment threads. Clarifications live in someone's head. By the time the feature ships, the story often doesn't resemble what was built. Your roadmap becomes a record of good intentions, not the decisions you actually made.
A story might start as something clean and obvious &ndash; "process a credit card payment." Mid-build, the team discovers edge cases around failed transactions, adds retry logic, and refines the user-facing messaging. The team's understanding deepens, but the story doesn't.
And if you're leading a product at a scaling org, that drift isn't just annoying. It's expensive. Execution gets faster, but alignment gets harder &ndash; especially as AI speeds up individual output and multiplies downstream review and handoffs.
A Living Story carries two things in one place: what your team needs to understand (the story itself &ndash; requirements, edge cases, customer feedback, and what ultimately shipped), and AI Context (Design Decisions, Technical Investigation, and Technical Changes) that capture the reasoning behind the work. Here's the pattern we kept seeing in research conversations: teams start with just enough detail for sizing and planning. Stories mature over time. But once work starts, the "truth" of what's being built tends to move out of the story and into a dozen other places.
That's manageable when you're small and everyone still remembers the context. But as soon as you scale, it breaks. People rotate teams. More customers have bespoke edge cases. More work happens on live systems where "simple changes" aren't simple. And suddenly the story becomes the least reliable artifact in the whole process.
That drift is why "living stories" can't just be a nice idea &ndash; it has to change editing behavior. As Lex, one of our senior developers, put it: "In every other tool I've used, the story body becomes a fossil. In Atono, it stays alive. I actually go back and update stories as we work. That never happened before."
When that information isn't in the story, it doesn't disappear &ndash; it fragments into Slack threads, PR comment chains, and people's memories. That scatter isn't just annoying &ndash; it's expensive. If your story fossilized, you're doing archaeology. If it stayed alive, you can trace the decision trail in minutes &ndash; the requirement update, the edge case discovered mid-sprint, the rationale for the behavior, and the flag state at the time.
A new PM joins and needs context fast. Scaling product teams don't fail because they stop building. They fail because they stop remembering. New hires ask the same questions on week two: Where does this behavior come from? What assumptions did we make? What tradeoffs were intentional?
Without living stories, onboarding becomes a calendar of meetings. With living stories, those answers are self-serve &ndash; for humans and for Ask Capy &ndash; because the story reflects what shipped, not what someone hoped would ship.
A roadmap decision happens after shipping. Most product leadership happens when the sprint is over. That's when you decide: improve, extend, refactor, deprecate, or leave it alone because it's quietly mission-critical. This is where living stories stop being "nice documentation" and start being leverage: the story stays connected to what's happening now &ndash; not just what happened then.
An AI tool tries to extend something you shipped six months ago. A developer asks Cursor to add capability to the checkout flow. Cursor reads the code. It doesn't read the original story, the edge cases discovered mid-build, or the intentional behavior that makes a current customer's workflow possible.
If your story fossilized, Cursor extends from outdated intent. The output compiles, looks reasonable, passes review. Then it ships and breaks the workflow nobody flagged because nobody remembered. Wrong gets caught. Almost right gets shipped.
